[Updated 20/6/17] p.39 Flybe's franchise agreement with Loganair is due to end in August 2017. After this, an alliance between Flybe and Eastern Airways will fly Glasgow–Stornoway with flights bookable through the Flybe website and luggage transferred all the way through. Loganair says its routes to the islands will remain unaffected. In the short term, the development offers more capacity and potentially lower airfares but the island council has expressed concern that any price war will threaten the long-term viability of flights.
As of June 2017, Loganair was seeking a codeshare with Flybe. If that fails, you will have to collect your bags at your Scottish airport and check in again. As for delays, airlines have limited responsibility if you miss a connecting flight on an airline with which they do not codeshare. It's always best to allow plenty of time between connections.
